I have done a little research on this already, but wanted to see if I came up with the right answer.
My wife is 5' tall and has been riding dirt bikes 16 or 17 years and she has gotten pretty darn good! She wants a Harley.
Is the 2001 Dyna Low rider the lowest seat height stock (25.2)? I know I can lower the bikes and will do this on whatever bike I get her, but I want to start with the lowest.

Softail Deluxe is the lowest seat on any stock harley. I had to lower the wifes another inch so she could flat foot it
I don't know what the specs were in 2001, but on a new model, the Deluxe sits 24.5" and the Lowrider 25.8". That is with a rider in the saddle.
If you are looking at used bikes, the 2005 SE Fat Boy sits lower then the Deluxe. They both use the same shocks to lower the rear, but the SE seat on the Fat Boy is a lot thinner.
The 2006 SE Fat Boy sits an inch higher then the 2005 SE.

I don't know about 2001 model year, but more recently, the Rocker, Deluxe, and SE Softail Springer are all spec'd at 24.5". The Night Rod Special comes in at 25.2" but with the forward controls, might not be compatible for a 5' rider.
The low rider has a taller seat height but the Deluxe has a wider seat so that actually its will be easier for a person on the short side to flat foot the lowrider comfortably.
Im 5'9 with a 30"inseam and the low rider is more comfortable to me then a deluxe, as far as getting my feet on the ground.
Also dont know why or if it makes sense, but the heritage softail is easier for my over the deluxe?
Is the front of the seat on the deluxe wider then the heritage?
the reach seat on a deluxe is narrower and is a nice comfy seat,also had a lowrider and put the pillow seat on, it too was narrower so maybe lower it and try a seat that is narrower,but still comfy

Yes it is. I took my wifes Stock Deluxe seat, removed the cover, and pulled back the foam. Put the pan on a bandsaw and trimmed the nose. to abouit 5 inces back, Covered the cut line with a small rubber hose, Split down the middle, and taped in place. Replaced the foam and cover, and her seat is now narrower than the Heritage. It allowed her to reach the ground before I lowered the bike. All in all, it took me about 2 hours of slow easy time to get it done, and she was able to get rid of the Reach Seat (that she hated the looks of) She now has a pretty sweet Deluxe that fits her, and she loves to ride.

The Rocker (not the "C" model) does have a relatively low seat. However, the way the seat is cut means that your legs are splayed out so that you would still need to be over 5'6" or so to flat foot it. And if you're under 5'8", the forward controls aren't doable. I'm 5'6" and I've yet to find a Harley with stock forward controls that I could safely use. (Not that I really care - I'm not a fan of the forwards anyway.)
