I get some vibration on my 09 ultra the excact same as you,,,it's not bad,,just feels weird,,,crashbars are not rubber mounted,,,,**** it ,,just ride,,,
Next step for me would be to buy some nice shiny
chrome brake discs for the front wheel.
Don't know if it would help the vibration/shimmy...but since you said you grabbed a handful of brakes when you almost hit a deer, and that started the vibration.....get some chrome.
One other thing to check...Not long ago I worked on a new Tri glide with an awful vibration...And found the rear brake pedal was contacting the front head pipe of the exhaust...Had to replace the brake pedal.
I just had my 2010 Ultra in the shop so they could replace the left rear shock. Leaking fluid, not air. Anyway, I told them about the same problem with the vibrations in the floor boards/highway pegs at 2500-2800-3000rpm in any gear. You can't feel it in the seat or the handle bars. My wife can't feel it in the rear floor boards either. With a slight pull of the throttle you can feel the vibration. You pull in the clutch or let off the throttle and it goes away. Stock 96 with American Custom slip-ons. I actually put my stock pipes back on for a couple days to see if it was the aftermarket pipes. Nope, I could still feel it. I have 14,000 miles in it and I started to notice the vibration within the last 3,000 miles. I doubt that it will happen but it feels like the engine is going to break apart or seize up. The tech said he took out another 2010 with about the same miles and he said they felt the same. I said he must have two bikes that a screwed up then!

My first thought after he said he jammed the front brake was a warped rotor. Just an initial thought.
