I posted this in the Sporty section, but then I thought I should post it here... Ever since I got the SE air cleaner installed along with the download, I've had some problems with the way Sporty runs. It's usually fine, but sometimes when cruising downtown at around 25 - 30 mph in 2nd or 3rd gear she'll run rough. Missing, sputtering (short ones), sometimes a gag or cough with a phhtt coming from the air cleaner.[:@] I was hoping to get a few ideas as to what it is before I take her in for the 5,000mi maintenance. I hope the dealership doesn't give me a hard time about it. This never happens at higher speeds in higher gears.

You're getting good answers in the Sporty section. Check your plugs first, replace if fouled, see if the problem returns.
If not fouled, take it back where you had the download done and tell them to fix it.
Other things to give the once over- spark plug leads and electrical connections in your ignition and fuel injection wiring. Something may have loosened up, or got knocked loose during the SE install.
