Engine difference
The 2007 motor will have a larger discplacement and mates to a 6 speed, instead of 5 speed, transmission. You could just find a good shop to bore out your cylinders and install larger pistons. Of course, you'll also need a tuner.
Welcome to the Forum from Colorado!
If the mounting to the trans is the same I don't see why it wouldn't. Have to move the electronics from the donor as well or use your complete EFI system on the new one.
As stated above, go to a builder such as Hillside Performance, (sponsor) and get your jugs bored out to 98". Love mine.

Going with a larger moter will not help much as them bigger stock moters are pretty lame... Working ur 88 be the way to go. My buddy's cvo 110 with a tune and pro pipe made 86hp 106tq and stock he made 72hp....working ur 88 with a fuel moto kit 98inch pistons woods tw6 cams tricked heads u can easy see 100+hp 100+torque... And I would say all that would cost u around 1500-2000$
An 88 with cams, good pipes and tune should out run a stock 96''er.
Do a 95 BB kit with above and You'll have a bike that's really strong. Probably even faster than most 96''er with cams
You really don't need to change the motor out, just do some work on that 88''er
Look in the dyno sections and you see plenty of sheets on 95''ers and what they make.

I haven't been able to figure out Harley's thought on motors. Starting with he Panhead. They made a 61 cu in, and a 74 cu in motor. The 74 wasn't much more powerful. Then the Shovel started life as a 74 cu in, then got bumped tp 80 cu in. Again nothing to get excited about. The Evo stayed at 80 cu in for it's run, and made decent power for the most part. Then the Twin cam went from 88 cu,into a 96 cu in, to 103, and to 110 cuin. And after all that, their still dogs. And every twin cam needs work to get the thing to not be embarrassed by every other v twin bike on the road. If they can make them perform ,why can't Harley?. What I'm saying is ,if your going to build a bigger motor give it some gonads to go with it, not as an upgrade.,,,

Thanks to everybody who posted. I purchased a 2001 softail deuce this year and was looking for more power. Looking at dyno sheets and power to dollar ratio it's looking like the 95-98 kits should do the trick. I'm new to the riding and repairs and have used this forum to learn a lot. Peace
