Question about noise coming from engine

Thought I'd throw this out there and see if anyone can offer help.

I was riding my 2006 Harley Road King to work this morning. It was running smoothly, but then suddenly there was a noise like a part broke free inside the engine. The bike sputtered and died. Because I was at a location where I couldn't leave it and it was on a hill, I had to start the bike again. The bike made this clanking noise like some part had broken loose several times, totally freaking me out, but then while gently riding it back to my house for 5 minutes it was back to normal and ran totally fine.

Does anyone have suggestions on what might have happened? I checked oil, totally fine, tranny fluid is fine. No idea what caused the noise. I'm thinking I should do some checks before I start it again. Anyone have ideas? I recently added a Power Commander V which drastically improved performance. That's about the only change recently.

Could the noise have come from the primary by chance?

I had a rotor peel apart as I was riding one day. Sounded like a bunch of marbles rattling around inside the case.
