Default ECM problems-Power Commander Installed

I installed a Terry Components Terminal Velocity II and Hooker Headers about 6 months ago on my TC 88. It has run really well until a month ago I noticed my speedo was bouncing around for about twenty miles and then the sppedo/odometer just quit. They stopped reading but the bike kept running fine. I rode it that way for two weeks and then I noticed the idle on the bike seemed to slow down almost to the point of dying once it had been ridden for a few miles.
I have also taken the turn signals off and tied a LED bullet tailight as my brake light.
I took the bike to the dealer two weeks ago and they said they would fix the sppedo since it was a warranty problem. Well I decided to go ahead with the 95 inch big bore, with 211 cams.
They called me a week later and say they can't get anything to work on my bike because of my "shitty wiring" work. I laughed and told them I did wiring in the Army and I am sure it was not my fault. After much debate, I let them take off the TC TVII and replace it with a Power Commander. So all's well and I get the bike the next day.
I start it up and she sounds great. The tripometer is reading two miles and the speedo is now functional. I pay the bill ( :shock: ) and head up the street. I didn't even make it 100 yards and the speedo quit again. I decided to ride it the rest of the night and bring it back in the am. When I slowed down after exiting the freeway, I was downshifting and had the clutch in when the bike died. I started her back up and every time I decellerated she would die unless I blipped the throttle.
I took it back to the dealer and explained to them it's doing the same thing it was when I brought it to them except now it's dying. They are going to look at it this week, but they told me I may need to replace the ECM and maybe the wiring harness due to my original wiring. I don't know what to do at this point as I feel like I have been bent over a BARREL AND RIDDEN RAW. Any ideas?

Thanks to all for the help...here is where I am at now...
I pilled the speed sensor from the tranny and checked it for metal flakes or debris, it was clear.
I unplugged the tailight and went for a ride..it still has no speedo.
I reversed the horn, it didn't make any changes.
There ARE 4 codes coming up right now according to what the dealer told me. They are:
1-ECM-no data
2-Throttle Position Sensor-which I did cut into to install the TC TVII
3-@ seperate codes for Turn signals-I just yanked those out of the ports and have never put them back on the bike.
The tech said the turn signal codes are not related to this issue, but he is thinking it may be the ECM.
The dealership did the big bore kit under warranty to include also changing my belt, so they actually helped me out tremendously costwise. I think the big bore cost me right at 1000.
They stated that the ticket was loaded with so much warranty work that they didn't want to put the ecm on there as well, but when I bring it back(hopefully tomorrow), they will see what they can do.
All signals are pointing to the ECM to me, but it just seems so strange how the problem started gradually and then the speedo would intermittently wor for a while-like a loose or grounded wire-and then start back up just fine.
Also, I was reluctant to bring it to the dealer as I do all my own maintenance and was sure they would not help me, but I was wrong.
Where I do feel some dealers try to **** you, I do believe this dealer has done a pretty good job of trying to get me taken care of, at least in retrospect.
Hopefully, I will have this sucker fixed soon so I can go back to scaring small children and old ladies without the added hazrd of my bike dying 10 feet up the road at the stop sign.
As for the carburetor vs. EFI argument...well, there is none. The EFI outperforms the carbs 9 ways from Sunday. The throttle response is quicker and when the "computer" is tuned right the bike runs like a top. Let's not move backwards folks.
