I have been installing, tuning and using the PowerCommander USB3 and 5 models since they came out. In all these years i have only seen water intrusion issues on 2 bikes, (one of which being my own bike) . Both times someone did not install the unit as directed by DJ. ( i was being lazy on mine) After cleaning and drying the pins and connectors and applying the dielectric gease and installing the connectors as directed, there have been no related issues. No product is infallible, but on the whole, the PC product line has had a very good track record and a pretty low failure rate when properly installed. I use them on many different brands of bikes and on several of my own bikes and have been very happy with them overall.
Yes i do think that flash tuning is the way to go from now on, but if i had to use a PowerCommander again it would not hurt my feelings in the least.

I have a PC 3 used it for two years, took it out. Bike was just to hard to start with it in, even starting it before the fuel pump turned off made no difference. I my humble opinion its best to get your Harley Dealer to flash the correct code based on your set up, rather than using a PC.
