It turns out that under the seat where the power commander is plugged in and from sitting on the connection for years it damaged the multi plug and i had to replace the wiring harness. The bike is still in the shop.

HD Sold the harness ends - didn't require an entire harness if it was damaged. It was under 50$. The PN is 72078-00. Here is a link to an OEM and an aftermarket one at Dennis Kirk. All you had to do is put the wires into the new connector and if any sockets were damaged, replace them.
