Ignition Timing
Fixed a leak in the manifold and putting the tank back in place, re-syncing the ignition timing with the idle as per the service manual (clymer).
It seems to be misfiring, almost like the timing is off. I thought I would pass it by you "experts" before I remove the tank again and do the resistance test on the ignition coil. I suppose the mundane tests such as spark plug and spark plug wires are needed as well.
Any other ideas what it could be?

Forgot the necessary info 
'03 RKClassic. EFI. PCIII. Gear driven Supercharger. V&H Dresser duals.
had 10k service professionally done (if you can call it that)w/ synthetic and HD primary. currently 12k.
