I have a 2000 flhtpi and it's my wifes bike ..went for a long ride then washed it dried it and put it up a week or 2 agoand was going to be last ride for season.. well it was nice today started it up warmed it up for a bit then went to go take off and it stalled tried to start it and noticed no efi charging sound and the red engine light was not coming on then tried it a few more times and the system charged a few times then quit again waited a little while then nothing at all waited some more then it came on and off about 20 times then nothing again. any Ideas thanks.?

Sounds to me like something is wet. As if moisture condensed inside something after the wash and dry. Plug boots at both ends, fuse block, switch housings, etc.
I would have thought it would be dry by now it's been a few weeks I took the switch housing apart and checked with a light and itseems to be working What would the ecm do if it was bad.?
You would be amazed at how long moisture will hang around, specially in a humid climate like yours. Sincerely doubt the ECM would be bad. It would be quite unusual. Don't think it would do ANYTHING if it were.
When you turn your Ignition to on do you have anything displayed on your odometer area?
If so turn ignition to off then press and hold your odometer reset pushbutton in and turn your ignition switch to the on position, once the odometer area shows anything let go of the odometer reset pushbutton.
Write down what is displayed in this window, one of these letters should be blinking, write it down then press the odometer pushbutton once, then write down what numbers are displayed and post it here.
If no display then check your battery connections and put a multi meter and check to see your battery output.
Battery and connections are good have lights radio etc nothing showing on the Spedometer.

Not sure what the fuse that was blown protects it was under the right side cover next to the ecm only 2 fuses in that block.? what is happening is the fuel system was intermittently coming on and off and now nothing and no red engine light when you turn on the ignition or on off switch.

The ECM charging is actually your fuel pump pressurizing the fuel system. It won't come on all the time when trying to start the bike over and over.
The fuse that was blown, what does it protect?
