Thundermax - problem - need help

Thundermax - problem - need help
problem: I start the bike, the engine light comes on, stays on, bike runs, but doesn't sound right (just little off), I have lost top end power (freeway), and if i hit the gas hard i'm told some smoke comes out....
setup: 2007 dyna streetbob, arlen ness big sucker air intake, 2-into-1 rhynheat,
thundermax with autotune. base thundermax map 525 (info from thundermax).
Incase there are any experts in California near San Francisco Bay, let me know if you
can help me out. I'm near San jose...
note: it seems as though the shops that I know, Know nothing about the Thundermax.
Would like to find out what is going on with bike, and what needs fixing..Thanks guys,

I'm interested in your answer so bumping thread to keep going. Are we saying this is a brand new application and you have just installed the Thundermax and loaded the suggeted program, or has this worked awhile and now all f a sudden it is giving you problems?
