I have installed the DX-Pipes, 96-103 Muffler Recore kit and programmed my Mastertune with a map from Fullsac on my 2013 Ultra. I’m getting a backfire, periodically, when I go from 1st to 2nd and 2nd to 3rd. Any ideas on what would be causing that?
No canned tune, even from Steve, is right on the money. What rpm does this pop occur? And... are they one pop per gear shift? If so, use the Decel Enleanment tables could help with that one lone pop per shift.
Does it pop when you let off the throttle and allow the bike to coast against the engine?
I have the same problem with the same pipe. Have been working on it for over a year.
It's a shift pop. I'll bet the OP has the same shift pop that I do. It's a reversion issue. The larger the baffles in the mufflers the more it will shift pop. Mine are 2.25" Bet the OP has at least a 2.0". I know of others with the same pipe that has the same shift pop.
This shift pop doesn't depend on anything and will not happen at any other common aspect of the ride but the RPM's. 3000 to 3500 you pull in the clutch and Bang. May only happen once or twice a ride or not at all.

It usually occurs around 2800rpm and it is one pop per shift. I can reduce the frequency of it happening if I ramp up to the rpm slower than what I normally ride. That could be the same as you describe as the bike coasting against the engine.

Yep. From 1st to second around 2800 and 2nd to 3rd around 3500. But not all the time. Some rides it doesn't happen at all. So, it sounds like something I will probably need to get used to ;-). Of course with it being a reversion issue, I should take it down to Doc and let him reposition the sensor location to eliminate that.

I got frustrated so I called Doc about it a long time ago. No joy. It's not a sensor relocation issue fix.
He said it had to do with the Fullsac steps.
I've had DE reset all over the place. No joy
I've increased and decreased VE's. No joy
I've changed timing. No joy
No joy on intake or exhaust leaks either
The majority of the shift pop that I have comes from the left muffler. I've got no issue with zapping a freeze plug in the left extension.

Only 25 here this morning and only got to 41 this afternoon...it's suppose to be even cooler the next few days so I don't think I'll experiment until weather warms (can you say next spring???).
