I hope when you called the dealer to pick it up, you just told them that you didn't know what was wrong with your bike other than "there was a puff of smoke and the bike died".

Never say anything other than "I don't know what's wrong, it doesn't start"
Of course if they want to deny warranty work because of the long idle (which is BS) they now have it documented on the internet.
It doesn't make sense why the dealer wouldn't just fix it under warranty (except they're dicks). They get paid for the work and it's no skin off their nose. Besides, it's just good customer relations. I would contact MOCO customer service, state your case and demand (nicely) an explanation and resolution of the problem under warranty. If the dealer can't give a good reason why they won't honor it the factory should stand behind it.
Another thought- maybe it needs to go to another dealer.
You must have said something that would have made them deny coverage. I can't imagine them doing this out of the clear blue sky?? Is your bike financed? Contact lender for advice. Do you have insurance? Contact them for advice. Contact the Attorney General in your area and ask for advice.
Just a thought, While the bike is at the dealers and you are disputing the warranty clame, are they (the Dealer) charging for storage?
PS. If you have a "Legal Ade" in you or area call them and they can direct you to a Lawyer. You may even find one that specializes in Warranty’s.

Might be time to just hang outside the dealer with your walking billboard voicing your dissatisfaction with the ridiculous stand that HD, the dealer, whoever, has taken in regards to this situation ...
