Won't run under a load
2002 Heritage Classic 88ci Fuel Injected Stage 1: Alright so the other night I ran out of gas heading to work. Had a buddy bring me a can of fresh gas. Road that evening on lunch. When I was on my way home from work the next morning the bike died on me three times when I let off the throttle.. Next day I decided to change the plugs and coil pack because I had a tiny yellow spark. Now I can't even give it any throttle just sitting there without it back firing and dying. Anyone have any thoughts on what it could be?

I have 2002 EFI Fatboy with exact problem. Mine was also popping thru the intake. I drained the gas and started fresh.....same problem. Changed plugs...same problem. Took bike to my Indy last week and he called yesterday and said he thinks the problem is the vent tube inside the gas tank. Apparently little pin holes and cracks develop over the years. So now he is waiting for parts. Also will replace fuel filter while in there. 20,000 miles.

Another POSSIBILITY:
When you ran out of gas, the fuel pump tried to keep sucking fuel, and got debris instead, and the debris is now plugging the fuel pump's ability to suck fuel. May need to get it cleaned.

That's what I was thinking.. Guess I will have to drain the tank lol.

Remove tank plate. Look at fuel line..may have a clogged debris filter or there is a hole in the internal fuel line.
A full tank would make it less obvious because hole would be under fuel level.

sounds like it isn't getting fuel , start with a fresh fuel filter, and as another said check for pinholes in the internal lines, also check the disconnect fitting where it comes out fo the tank , I have seen them quit letting fuel flow due to wear.
