Here's another vote for your transmission and clutch being normal. And another vote for not beating on an ironhead transmission.
Some years ago I bought a '79 that had a coffee cup-sized hole in the bottom of the case, a result, according to the DPO, of a clutchless downshift.
I give mine plenty of time during the shifting process and find neutral well before I come to a stop.
But you asked for symptoms: difficult shifting when the transmission is not loaded, and a biggie: jumping out of gear.

super2nr, not sure exactly how you downshift, but if you crack the throttle after you pull the clutch in just before you downshift you may greatly reduce the clunk and grinding. Not sure what kind of carb you are running, this may not work very well for you if you don't have an accel pump.
