That is single fire, where only the plug fires that is on the compression stroke. All traditional Harleys were dual fire, also called wasted spark, where both plugs fire at precisely the same time. I am not familiar with new Harleys.
Theoretically it may be harmless, however if there is unburned fuel in the "other" cylinder it will burn and the engine will work against itself somewhat. Since these machines run best when tuned a little rich the probability of some unburned fuel existing is there.
