Default Transmission mount to frame

What I’m working with here: 1999 PAUGHCO Easy Ride 86-up softail frame 2 1/4 stretch with 30' Rake. 1999 EVO 1340 never been fired engine. 15" x 7" 230 rear tire, FXST 5 speed transmission.

When I mocked this bike up two years ago, I thought I had everything lined up and ready for powder coat. however, now I am having trouble lining up the engine, inner primary and transmission. Not side to side but up and down. Once I get the three mounted using the bolts I have and following the manuals instructions on how to do this, the front transmission is sitting about 1/8 of an inch higher than the from the front transmission mount and the rear of the transmission is almost 1/4” higher than the front transmission mount. I have three ideas to fix this, but need to know, if I do these how does it effect the build down the road.
  1. Tighten down the transmission to the mounts as is. This is the way is normally goes and I shouldn’t have to worry about the inner primary or any other pieces having to much stress and breaking. Alignment will then be to specs
  2. Add spacer washers to the gaps in-between the transmission and it mounts. No stress will be put on the pieces, however the transmission will then be sitting higher in the rear, but this shouldn’t come into any future alignments issues. Move onto next step, assembling the drive components
  3. remove transmission uninstall transmission mount from transmission, go to my dads shop and use his metal break to bend the transmission mount and remove the gaps, file the mounting holes to make up any difference in between the mounting holes, prep, and paint transmission mount, again at my dads shop, the transmission will then be sitting higher in the rear, but this shouldn’t come into any future alignments issues. Then reassemble and move on to assembling drive components.
