Im in the process of tearing down and rebuilding/painting/restoring a 1974 flh I have acquired. The motor is off and tore down with the barrels getting honed. I have the transmission off now as well and have noticed oil on the top of it. I pressure washed it but there seems to be some seepage and im not sure where it is coming from. The gasket around the cover is sound and I know its not coming from there, but on the top I see a small flat headed screw that prhaps looks like a plug that can be taken out. What is that for? Im stripping the paint off of it so I have to lay it on its side while I do it and when I turn it up right the top of the tranny has oil on it.
Also,the shift rod lever will lift up 1/2 inch from its journal but doesn't come out. Is there a seal in there or is that normal? Its not on the same level as the plug on top so I don't think the oil is leaking up hill so to speak for the time its on its side.

Shift rod lever? You should have a ratchet top tranny.

If something on the tranny has 1/2" of wear for a shaft or it's bushing/bearing it is seriously trashed.
The screw you mentioned may be the vent screw for the transmission.
It should have a very small hole in the screw head and the threaded section should be drilled too.
It is a necessary vent for the tranny and will leak oil if the trans is tipped on it's side allowing the oil inside to get to it.
First tranny that old should be drained and the oil changed when you reinstall it . Your there just put new gaskets in saves questions and you get a look at the internals & condition . I'm thinking your talking about the clutch arm the cable connects too , there is no oring or seal for that and they do have some up & down travel but not a 1/2" , There's a small C clip that goes on the bottom of that shaft that can come off and with you dicking with it I would pull the kicker cover and check it now .
Mega is right that slotted screw that sticks up on the top cover is the vent if you do take the cover off pay attention to which hole it came out of , only the ones to the rear of the case go through to allow venting .

here is a pic of the screw and that area is where the oil seems to be if I happen to lean it on its side for a few minutes. And yes the arm I suppose does come up only a little bit and not a half inch. Tranny shifted fine before taking it off, but I hate oil leaks. Is there an o ring under that screw?

the purple paint is what I am stripping off. The skoot was painted purple and yellow. Not my work. So when the tranny was on the bench I was stripping the paint off of it and noticed oil on top when I leaned it over. Seen the oil there. Does the screw not seal the vent or should I say why is there a screw in a vent hole in the first place? I don't know shovelhead bikes, Im an ironhead man but this project is going to educate me in shovels.

The screw does not seal the vent; the screw is hollow and is the vent. You should pull it and blow it out just to make sure no paint found its way inside. Doesn't look like the prior owner gave it much thought.
HD was venting that way on pans and knuckles as well. And about the only time you should have oil on top of the primary is if you blow a gasket on the top. But it would make sense that if you tip the tranny over, oil would come out of the hole.
And since you have it out why not change the gasket before it leaks. All that paint could not have helped
