I ran some tests to see what's what and this is what I found.
My battery will charge to just over 13 V and has no problem starting the bike.
The battery voltage drops when the engine is running so I checked the stator numbers.
Nothing is grounded out on the stator and it is showing .4 ohms which should be good.
Idle I am getting 20ish volts AC and with a little gas it is showing 40ish volts AC.
The charge wire from the regulator to the battery is fine.
The voltage out of the regulator is bouncing between 3 and 6 volts. Not good.
So I ordered a regulator.
I have settled on jetting for the S&S Super E. .025 Intermediate and .064 Main
I rode the bike yesterday with the same main jet and one size larger intermediate and felt that I had to turn the mix screw too far lean.
If I have issues after this then I might have an intake leak or something.

You were right. There was a leak. The first set of seals I used were black and had a shorter fatter shape than the other set I bought. Problem solved.
And due to blind luck and good fortune the jetting was perfect. I made sure to use some seal safe grease on all the seals this time.

I only said what I did because I have experienced an intake leak myself. They can be tricky to get sealed properly.
