Dealer probably didn't assign the fobs to the security unit. Even if deactivated with their Digital Tech for service, it's supposed to reactivate when the fobs are brought close. Transport mode (security off) is only good for one ignition cycle. Is the red security LED blinking when stopped?

Take it in for a setup or fix.

Like stated above, it is more likely to be in transport mode.
It is not in Transport Mode... it might be in Service Mode.

In Transport Mode, the security system is armed without enabling the motion detector for one ignition cycle. This allows the bike to be picked up and move in an armed state. However, any attempt to start the engine when the fob is not within range will trigger the alarm.

To take it off Transport mode is very simple... just get the Key Fob close to the bike and switch to ignition... that disarms the system and takes it out of Transport Mode...

That is why it must be in Service Mode... unless the security module is bad, it is the only mode that it could be in that makes sense...

Yes. I will do that.

Thank you all for the comments and suggestions. I will report back once I have a chance to take it to the dealer for service.

I just spoke with the HD tech over the phone... to him it sounds like it has no security system module installed... or someone left a fob inside the bike, lol (but I have my two fobs with me..).

Asked me to bring it in to see what is going on as the Slim S comes from the factory with the security system.

I will try to stop there tomorrow morning on my way to work. Hopefully it is an easy fix. Will report back once they take a look.

Could not take it in the morning...but was able to stop 1/2 hour before they closed...

Service manager took it in himself. He tested the fobs and both are recognized by the bike, but the system would not arm. He checked and the bike is not in service mode.

He needs to have a tech look at it so I left the bike and will pick it up when done...

Has the red security system LED on the speedo face been off, on solid, or flashing depending on IGN switch condition?

For example:

Does not flash IGN OFF or ON: Security system not armed.
Flashes every second IGN ON: Two minute timeout after failed PIN entry attempt or a battery reconnect has occurred while armed.
Flashes every 2.5 seconds IGN OFF or ACC: Security system armed. Normal.
Flashes 4 times a second IGN ON: PIN entry mode.
Stays on solid with IGN OFF: Arming is starting up.You have five seconds before system is armed.
Stays on solid with IGN ON: If solid for more than four seconds after IGN ON, a current DTC (electrical trouble code) is present.

In addition to dual fob assignment, a PIN has to be initially entered at setup by the dealer's Digital Tech gizmo for it to work in security mode.

My guess is it was never set up prior to delivery or set up improperly. When I bought my bike they asked me what numbers I wanted to use for the pin and they would program it. Works perfect, I checked the pin they entered using the system and it was present. Then I changed it and rechecked the pin to make sure it changed and worked like a charm. The service manual describes the fob pairing and initial set up the dealer must do, requires they use a tech gizmo, Digital Technician II for assignment and initial pin entry.

Sounds like the dealer is not really up to snuff on the system...."someone left a fob in the bike" LOL!!

Setting up one's own PIN is easy, by the way.
