Stock master cylinder will work, but you will need to get an FX style rear brake lever that goes under the foot peg mount of the FX brackets (the FL lever would be over the top side and won't depress, obviously). The FL brake lever won't work, it won't line up with the piston on the master cylinder, either. Might be the same with your shift lever, too, I never tried to use the FL shft lever but it could work.
The pedal would work, but if your talking about the brake lever/arm I'm pretty sure it won't. If you got an FL style lever to work with FX style brackets, post up a pic I'd like to see this and would be nicely surprised.
I wanted to thank galaxyfe for doing the swap with me. Just some information on the swap. Brackets from my 07 night train were a direct swap to the 15 slim boards. Really the only things that had to be swapped were the brackets and brake lever. Everything else can stay the same. The swap was easy to do you can reuse the hardware, shift lever, shift linkage, and master cylinder
