It seems to be a common complaint on all of the newer 6 speed tranny's. Besides my own I have ridden 4 or 5 others and they all seem to do it.
It seems worse in the begining than gets a bit better after it breaks in a bit. But never goes away completely, so I wouldn't concern yourself with it, its normal and you'll get used to it in time.

I think the 6 speed likes to operate at higher RPMs

On my 07's 6 speed tranny,I've noticed that it seems to shift much moresmoothly if you wind the RPMs out a bit higherin each gear before actually shifting.

PS,I also like using synthetic tranny fluid

Probably normal. Noise is from clutch plate drag. Even though the handles pulled in the plates stick from oil causing some shift resistance and clunk. Every once in a while my custom will go from first to second and not make a sound. Wish all the gears would do that but it's not reality. Even had it go into first sometimes with no noise on rare occaisions first ride of the day. Makes you wonder if something broke. Most of the time it's the mighty Harley clunk in all gears.

All 3 of The Harleys Ive owned have shifted Loud , Its quite normal. Your Right Xtrain On the synthetic. After I switced to Synthetic the sound is dampned a whole lot and it shifts Much smoother.Do a search on it and theres a ton of people that put heavier trans oil in and its real quite.

Hmm 2700miles+ strong on my 07 Fatboy Softail and still have the clunk into first (not always tho)

I am going to try 75-140 gear oil I have 50-90 or something in there now.

Does my transmission clank? Let's just say I never have to guess whether the tranny actually shifted or not!

As the others said, the "clank" is normal.

Mine shifted a lot quieter when I drained the syn3 from the primary and replaced it with the good old fashioned stuff ! Plus I adjusted the chain and clutch while I was at it as chain whip will cause clunky gear changes.

I only run syn3 in the engine now as we cannot get Mobil V Twin in the UK and Amisoil, Redline, Royal Purple etc is so expensive

I've owned lots of Harley's and this 07' clunks worse then any other I've ever had, almost as bad as the 99' Victory I owned. I hope I get used to it!
