The best approach is to diagnose the problem first and then replace parts. Indiscriminate replacement of parts usually wastes money. Have patience. The problem will get fixed and then you can enjoy your Fatboy.
Its a single fire set up two Dyna 5 ohm Dyna S with that SE box wired in .
im gonna try and disconnect the SE box,if it does it again Ill trace all wire continuity when its hot see whats not happening right.
i heard the ignition modules can melt moving the air gap
btw its on the rear cylinder that this all occurs
ok I went through checked the Dyna S making sure the switches working on the off,checked make sure airgap specced out ,new 5.0 single fire Dyna coils, I found lil Allen screws that hold the ignition triggers a bit loose thought maybe it,adjusted the accelerator screw 2 out from stop it was 3 thought maybe to rich was it. Then test ride after it all after about 1/2 hr operating temp R rear craps out runs on 1 cylinder Im pretty frustrated I just bought it and cant even ride it.

I had a 98 fat boy loved it, never really had much of a problem. I replaced the stock cv carb with a mikuni, after it was started running rough. Iit took me a couple of attempts to get a jetted right but once I got to ride it ran great. I think what you're describing could be your carb jetted incorrectly or possibly some electrical problems I would suggest you take it to the mechanic you trust who's familiar with Harleys and see if you can exclude an electrical problem if it doesn't appear to be electrical it's most likely you need to rejet your carburetor. Electrical problems can be a b**** to diagnose so take it to somebody who knows what they're doing Evo Harleys are almost Bulletproof don't get discouraged all motorcycles have problems hang in there
Thanks it runs great until it gets really hot then R rear cylinder runs a weak spark when it cools down its back to normal so I know its electrical but havent been able to nail it .If wasnt intermittently doing it It would be fixed by now.
Only explanatory fix is to get it to do it then try the diagnosis .

I really think its the cam sensor in the nose cone. When those go
bad they tend to act funny when the bike gets hot. Its
cheap and easy to replace. I did this on my old evo.
