i have the pcIII also, i would say that you need to zero out the throttle position. hook a laptop to the pcIII and will will see that the throttle is at about 7% at idle, it needs to be at zero. i had to do it to mine after i installed the pcIII. hope this will solve your idle issue.
when I took it to the shop, they told me that the idle is not adjustable through the PCIII. Is this true? I would think you could adjust just about every setting through the PC.
I had the dealer where I bought my '08 Softail Custom lower the idle from 1000 to 915. They said that is about the lowest they can take it to make sure the oil pressure stays up. It did sound a lot better with that small adjustment. I do not have a fuel management system installed, just put Rush slip-on's on. They hooked it up to their computer and adjusted it while I listened. It took about 5 minutes and they didn't charge me anything.
I tell ya. I either boght my bike from a shop whose mechanics dont know their **** from a hole in the ground or they just are plain lazy. Idle on my bike is still running a little high. Mechanic re-mapped my PCIII for the 3rd time. He claims he thinks his 9V battery was out of power when he tried to download map to my computer and maybe the computer didn't take the full download. I don't know. I would think that if he thought his battery was low he should have gotten a new one. Hell,,, I would have bought him one. Looks like I am just going to take it another shop who has trained dyno jet techs and they have a dyno to havea custom map done.
A call to dyno jet about the problem got nowhere. they informed me that they only have canned maps and not one that works well with V&H short shot staggereds and Forcewinder air breather. I asked when they thought they would have more map availble and they didn't know. You would think that you could tell them what you have on your bike and if there isnt a map already made for that set up, they would make one

I don't think this would work. However if you have the SERT installed there is an Idle setting based on the Temperture range the engine is at. Not sure I would mess with this but it's doable...

hmmm you do that and that would make the bike run even more LEAN at idle (and probably more hotter).. I actually add fuel at 0 throttle idle rpms to hopefully help it run cooler.
