just changing the exhaust should be ok. i have a '09 rocker c which i rode with slip ons for a couple months. the stock ecm has narrow band o2 sensors which can only compensate for a small amount of change from stock. any other mods will require either a plug in tuner or an aftermarket ecm. im installing v&h pipes, screamin eagle heavy breather and a thunder max ecm which is a wide band setup that will be able to compensate for a broad range of upgrades. hope this helps answer your question.
I have the V&H Big Radius 2 into 2 and the SE high flow A/C on my Rocker C. I'm using the Thunder Max w/auto-tune for my fuel management system. I also installed the Big City QQ baffles in place of the stock V&H baffles. This gives the exhaust a deeper note. This setup seems to be a nice fit for the bike.
I just recently installed the big radius 2 into 2 and the bike ran great, felt no difference. then i installed the air intake and my bike runs a little funny. it idles a bit paced and does not run smooth. the thing i noticed the most was when i fire it up it cranks alot before starting and sometimes it turns off right after it fires up. the other day i fired it up and shot fire out of the pipes, it was kind of cool. can anyone tell me where and how and what do i need to fix this?

If you dont have any fuel management, that is the reason. As i learned here, if you change pipes its propably ok (still not sure about this...) but if you additionaly change also intake, you need definitely PCIII, fuelpack or similar device to remap your ECU.

Rode my Rocker 6 months with V&H 2+2 pipes and never a problem. Installed SE Heavy Breather, Andrews 26H cam, and had the bike remapped using TTS tuner and dynode back in Sept '08. Very pleased with the performance.
