Default SE A/C assembly

After I put the new backplate and filter on I thought that I should have probably put some gasket butter between the gasket and backplate and gasket and intake....opinions?

I didn't put any on mine simply because the factory gasket didn't look like it had any. So far so good.

will it hurt anything to be running stock pipes with the SE backplate and K&N filter?

The gasket goes on dry, I would think that the ECM will adjust for the change. I'm sure the answers will go both ways here, fuel management or not.

Your bike will be too lean w/o some form of fuel management

There is a "suck" and a "push" with a motor.... if you haven't opened up the exhaust, but have just changed the filter, I don't think you'll need any form of fuel management. Only a dyno which can show volumetric efficiency, timing, & air/fuel ratio in a "before-and-after-mods" scenario would answer that question perfectly.
