my buddy lowered his bike 3' and when he makes a hard turn right his pipes drag the ground. no big deal if you dont mind it.
as far as comfort, if your just around town and short rides, i wouldnt think it matters,
if your riding long rides cross country or whatever, i think after 200 miles you will be uncomfortable anyway.

I lowered my FXST 1.5 inches at the back and 2 at the front. The bike handles a lot better in tight corners though but watch out for your pipes scrapping. My Heritage has standard suspension and it is still lower then the FXST.
