I recently bought a used 2009 Heritage Softail Classic. When I got it it had Rush slipons but no stage one. I bought the screaning eagle air fliter and a power commander V.
When I start the bike cold it the engine cranks a few seconds and starts. If I punp the throttle a couple of times when cold it starts right up like my Ultra Classic. Both are fuel injected.
Last night I removed the Power commander to see if it had interferred with anything and it did not help. Tonight I am going to check the rubber hoses that came with the air filter kit and make sure they are not stopped up.
When I turn it on I hear the fuel pump running up as normal.
I don't remember it acting like this before I changed the air filter but I could be wrong.
It there anything else I can check myself. Is there a ckoke flap on FI models? Maybe the flap, if there is on, is stuck and comes loose when I work the throttle.
I believe with the power commander, you can add more fuel for start up. Send them an email. You don't have to wait when starting a fuel injected bike. It was HD's original instructions, but they have found it is no longer necessary. Some people at dealerships still instruct new owners to wait for the fuel pump to pressurize the system.

I have heard that.... mine starts "quicker" if I wait until the check engine light turns off.... If I turn it on and instantly hit the starter button it turns over a few times before she fires up....
Did you by chance upload the proper map th the Power Commander?
I have an 05 fatboy with rush slip ons, performance filter and power commander. There is a specific map for this combination. Granted you have the 96 ci but they have the map.
Maybe your download of the map was not successful. Contact Rush and they will help you. Great pipes and a great price! Better than Scraming Eagle pipes.
he said he removed the power commander so it is not the cause, so all the answers about the PC would not help except the one about the additional fuel. to me it sounds like a vacuum leak
