If you plan on upgrading the breather...then you will need some ECM calibration. Various breather kits avail. V&H has some, Roland Sands Designs, Screamin Eagle etc...
I would spend some of that deployment cash on the Thundermax...and if it was either ECM or Breather...I would go for the Thundermax system first. I wouldnt even waste the money on fuelpak's , power commanders etc...

My understanding is if you are only changing the exhaust and not the intake also, you really don't need to do anything else. I personally would not go with any fuel adjusters ie. thundermax, SERT,etc.until the intake was opened up.
