I have a 2005 SE Fat Boy. The SE stands for the Scremin Eagle, CVO version. I've never heard of the Special Edition version of the 2005 Fat Boy.
What kind of paint and engine did it have?

Did it come from the factory with the paint, pipes, bars, mirrors and blue disco light?

Yes Mr. It is all stock from the factory. They made 200 only and it has apox. $7000.00 worth of extras on it in honor of Willie G. who designed the first Fatboy.
All 200 are numbered on the gas tanks

That's a numbered paint set and not a special edition bike from the factory.
Being a painter I'm sure that is what u would assume. But! Do u work for Harley Davidson or know the person at the factory that painted these? Really not trying to be rude or call u a lier but my information was passed on to me from a h.d. Harley rep who I asked after the person I bought it from told me the same story and I didn't believe him.
I also saw a picture of an identical bike that was down in Arkansas. I am in Kansas and all but the bat wing addition on mine was supposedly added by H.D.
Their are pictures of my bike earlier in this thread. I believe it was the guy I got it from who was researching the info originally. All but the bat wing supposedly was stock on 200 2005 Fatboys FI
