Default Question for tuner guru's

I have a 2010 Fatboy, with a set of Vance & Hines BSS and a Ventilator Screaming Eagle air cleaner. I also have a Cobra FI2000 Tuner, which was set to 1.5, 5, and 5 (the recommended settings for my particular bike). The bike had exhibited an unstable idle since I added these modifications, and missed and/or backfired when I was cruising or accelerating at low end. The folks at Cobra had me disconnect the O2 sensors from the tuner, and reconnect them to the factory wiring loom. The bike now seems to be running great, so they told me to hide the wires from the cobra unit and leave it the way it is. So, it is my understanding that I am now running the tuner as an open loop system, instead of the closed loop system that the normal installation instructions suggested that I run.

Are there any drawbacks to running my bike the way that I currently am? If so, should I send back the closed loop Cobra unit that I currently have and have them send me an open loop model? Or, if there are any other suggestions other than what I have asked, please share them.
