Default new cam troubles

So I had the dealer install some cams in my 88ci when I picked it up it was running a little rough. So I got a custom tune and it smoothed it out but the bike feels like it's cutting out through the whole rpm range. Tuner said it's the pipe a 2-1 thunderheader, lol. Is it the tune?

It's the cams and lifters out of synch... why would anyone have a dealer do this kind of work is beyond me.

The cams are s&s 510g with SE adjustable pushrods.

Haven't talked to the dealer yet. I'm going to give the tuner one more chance which will be the third time my bike has been there. the other day the bike cut out right when I was going into third gear and felt like I was going to fly over the handlebars, had to engage the clutch real quick to keep it from dying.

What year bike is this? If its running that bad it must be throwing out some codes? Sounds like something more serious than a bad tune. Bad PC, or connection, something like that maybe...

Make sure nothing is pinching wires, wiring harness. Was the PC installed recently with the cams?

The bikes an 04 deuce fi. The PCIII was installed a week after cams. But before the PCIII was installed the bike felt like it was missing mostly in the 2500-3500 rpm range.

Well the cams weren't installed wrong nor was it a bad tune. The problem was the fuel line inside the tank had holes in it causing my bike to sputter and run like garbage. Now I can really tell a difference with the cam. Bike pulls so much harder.
