Congrats! I also recommend do the pipes, air and fuel at the same time. But if you're just out to enjoy the bike, then the FuelPak from V&H will do what you need and it's just a plug and play module. You'll want to do the air and fuel to cool down the bike. They run hot with how lean the factory makes them. After a good long ride on a warm day...you'll know I mean.
Doing the pipes won't cause many issues, but you will lose a TON of performance. Not that stock Harleys have a lot, but putting the pipes on will make your FatBoy exceedingly doggy. If you want to gain that performance back up to par, the dealership can do a download for you. Easy as pie. However, I would suggest that you go ahead and get the air filter you want and get it tuned. That will gain you a LOT MORE performance. And, I think you'd be happier that way in the long run.
Coming from sportbikes, I think you'd be disappointed in your bike if you left it at the pipes. Looks good, sounds good, but it won't hardly go anywhere. At the very least, get the download. It costs about $100.
If you go on to get the Dyno, it is about a 4-6 hour process, at a rate of $90 per hour. 4 hours the first time, and then you bring it back after about 1000 miles, for 2 more hours.

For now the only thing I plan on doing is changing out the pipes. I am buying a set of Vance & Hines Big Radius pipes.
Will I need to have the bike tuned to the new pipes?
Assuming so...is this something I can do myself by purchasing a modified ECU or tuner for my stock ECU? Or do I need to take it to a shop?

Congratulations on the purchase. If you're only changing pipes, the system should allow for that, with no ECU mods at all.
Nothing wrong with sport bikes, but I can't take the riding position.....getting old I guess.
