You can improve the braking of the stock system pretty significantly with a braided hose and a performance pad. Manufactures of pads such as Lyndall, Matrix, and EBC all make upgraded pads that shorten stopping distances, and a good braided hose gets rid of the soft lever Harley loves so much. Add a matching rotor and most people are pretty happy.
I don't think the new Harley calipers are all that bad in terms of function, they are just down right ugly. If I was to take the extra step and replace mine, it would be mostly for aesthetics at this point.

I added braided brake lines, performance pads, and floating disc rotors. The pads and the braid brake lines made a big difference with braking and feel. When my floating rotors wore out I put my stock rotors back on and didn't notice any difference in braking
Thanks for the feedback. New pads and braided line will be much cheaper than a new Caliper. They're pretty proud of those things! I'm leaning that direction as a first step and then if that does not satisfy me, then I can change out the Caliper.
I suspose I should do both front and rear but the factory calipers, pads and line on the back don't really seem to be an issue. I was on my Nephew's Kawasaki ZX-10R at the track last weekend, and WOW!!!! what a difference decent brakes make!!!!
I really liked the lack of "softness" in the lever. I roade a Classic Ultra in Las Vegas (duals) and it was just to "grabby" however.
