If you have a catalytic converter, you might run into issues. I'm not sure what year model you have. If you do decide to drill out the baffles, I would at least put something like our Thunder Torque inserts in there to help with your torque that you will lose.
You can see those at this LINK.
Here is a video of the thunder torque inserts on a Sportster.

I respectfully disagree. I have drilled out the baffles by running a 1/2-3/4 inch foot long bit up my tailpipe on every Harley I've owned as a first step as I'm trying to decide which pipes to get. I did this to a '10 and a '13 most recently with no issues converter or otherwise.
It will be louder and tide you over till you can get your pipes, and it will run slightly better but not a lot. It will definitely not run worse because you are not losing anywhere close to enough back pressure to affect low end torque.
Go for it! Nothing to lose

Just don't
I would't drill the original pipes. There are so many aftermarket exhausts out there! Even if you want to go on the cheap side just take a look on some auction sites or look around here. If you're lucky, you just can sell your untouched original pipes for the same price as some used V&H in good condition.
I would recommend, that you let your local dealer reprogram your EFI, since you'll run very lean with an open exhaust (causes engine to heat up ). In my opinion the Thundermax autotune is the best option, but quite expensive. If you're only planing to modify the exhaust, not the air intake or cams, then you'll be fine with a V&H or similar fuel management system.
