I have been tearing down a Sportster for fixing and rebuilding, and I ran into what could be an issue. I found the ground wire to the primary cover (on the left side of the bike, not the one near the starter) was cut, for the life of me I can not find the wire that was cut in the harness. My question is, can i run a ground wire from the case where the ground from the battery connects to the stud on the primary or can I run one from the battery directly? I am a bit concerned that this might be a ground off the ECM to the primary stud, if so can I run a wire off the DLC to this stud and will that ground the harness? Is this a clean or dirty ground as well? I could use help.

What year is the bike? You can do a search for "Harley Davidson [year of bike] wiring diagram" in google and then you will get a link to the service info portal wiring diagram for your bike.
There is some ground wires all brought together and taken to the stud. That ground is the harness ground for all the electrics. You need to find those wires and remake the connection. You have to take note that the ground has to take the same amount of current as being supplied to all the electrics so one small wire is not going to be enough.
Sorry I forgot to mention the year, it's a 2013 Iron 883. I have the electrical manual but it shows grounds, not where or such, for instance the VSS is grounded but no location.
The VSS connector is bottom left corner. You can see its ground is connected to the data link connector which goes to ECM which goes to turn signal module, etc. It goes all over the bike but then you can see the wire(s) go to ground 1 which is the stud on the engine. The grounds in each connector are not individually connected to the chassis of the bike.

That's the one I have, I think they all share a common ground, which is the stud on the primary, but damn if I can find the single wire that runs to it, I really don't want to try and pull the wiring from the ECU and run one from there though. It's one heck of a tight fit and honestly I don't know if I can get it all out enough to do it.
