I lowered the wife's 2009 1200 Low by replacing the stock shocks with 11" Progressive rear shocks and sliding the forks up the triple trees 3/4" and replacing the jiffy stand with on for the Nightster stand. I also shaved the seat in the front and feathered it down a bit on the sides for her thighs.
My wife is 5' 0" weight 109. She's a happy camper. It's lower than a Nightster now..
Lowering the Low will reduce the amount a lean you will be able to do when cornering. I doubt my wife will ever scrape but I have. So when I do ride it on occasion, I take it easy in the corners.

I did the shorter progressives for my wife's 1200L. She's 5-1 ...but shrinking. The shocks, a narrower seat, and putting on mini-apes made the bike fit her. The bike will scrape the stand or an exhaust bracket in some corners.

Bikes are a work in progress.. I'm interested in the mini-apes you used. Did you have to change out the cables? I love to see some pics of her bike. I hate the stock buckhorns, they have got to go...
Here are a couple of pictures. 10 inch mini-apes with 4 inch pullback risers. We did the apes first and added the risers after a couple of months. We needed longer cables when we added the apes.
Were there any complains from the wife over the angle of the speedo? It looks nearly vertical..
It is nearly verical and every time I get on the bike I find it looks a little wierd, but my wife has had no problems with it. She took the bike with this setup on a 3 week trip around the Great Lakes, doing about 300 miles on a typical travel day.
