Default Primary issue

Purchased my first bike EVER this last June - a 1988 sportster 1200 XLH with 33k on it. I expected to have to put some work into this bike and so far I have replaced the stator, clutch basket and a complete primary chain adjuster shoe kit. After replacing the stator and clutch basket the bike ran great. I just ran it around town about 30 miles total when I noticed the adjuster bolt vibrated out and completely drained the primary of oil. I replaced the entire shoe kit, made sure the chain has 1/2 inch play and now when it is running in gear it rides rough almost like the engine is missing. Is it possible that I messed up the timing as I had re- tightened the bolt on the drive sprocket as it had vibrated loose as well when I replaced the shoe kit?
