For the first gear clunk, especially for the first start of the day;
BEFORE you start the engine, put it in first, pull the clutch in and rock the bike a few time back and forth to free the clutch plates up, until it moves without turning the engine. Then....
Start up in Neutral, with the clutch in. Let clutch out.
Once the normal idle has been reached pump clutch a few times, hold in clutch and select first gear clunk free.
Or, if you live on a hill just start up roll away and select first once your rolling say 3mph, clunk free.
I use both depending where I am.

For noiseless down changes, don't change down above the maximum recommended road speed for each gear. This does mean not dumping gears to slow down, as you might on sports bike.

For up shifts change quickly. Just a quick dip of the throttle and clutch and snick it up to the next one, quick and smooth, it wont clunk then.
