Are you sure the whine you hear is not coming from the primary? My buddies new Streetglide was doing the same thing. Primary chain tensioner had ratcheted down too tight.
I am sorry , I see this to death on this site, and if the dealer wants your warranty work to be covered they will get it covered. If you have no relationship with the dealer , and take in a piece of paper saying that the warranty work HAS to get covered, they will find a way to not get it covered. Trust me. The Magnusson Moss Act is ok for what it is, and you could fight things in court , and MAYBE win, but it will probably cost more than the repair to begin with.

Under (forgive my spelling) Magnusson-Moss (federal legislation) a manufacturer can't void a whole warranty (well if the vehicle was a total loss they can but I digress) but they can not refuse to cover a warranty repair unless they can prove, in writing, that what you did to the vehicle caused the defect/failure.
The process for them to do that is quite involved. It would be hard for them to prove that a tuner and air cleaner mod caused a transmission failure, especially when the MoCo is allowing the stealerships to stuff Stage 4 kits into bikes at time of purchase and cover the whole driveline including the gearbox under warranty (that kit puts you in the over 100/100 club)
Most dealers won't make a big deal about a tuner and air intake mod... because it is hard for those things to fry an engine... show up with a supercharger and 20 pounds of boost.... that is going to get interesting.

You won't have any warranty issues, the Stage IV kit you got is the street performance kit which is covered by HD when installed by the dealer and flashed with their canned map. Now if you have gotten the Stage IV race kit it wouldn't have a warranty, they make 2 kits. One street which is 50 state legal and flashed with their canned map, and the race kit which comes with the SEPST and high flow injectors.

I did not remove the FM catless head pipe,only the PCV and air filter.
The dealership never said anything.
I suggested this to you because on my dad's Electraglide there was a heat shield hitting his floor board and making a noise that sounded like it was coming from the transmission. It's worth a look.

The stage 4 kit is the only kit that is covered under the factory warranty if installed within 60 days of the purchase of the bike. I am considering doing this to my new RG but am having a hard time with spending the almost 4k on it.
