So I'm taking parts off my bike to put on some led lights and i see this metal pipe coming off the air intake with nothing atached to it doesn't seem right but that's the way my dealer left it when the changed out my air cleaner.

yup, that is a vacuum port used on models with vapor canisters (CA and Int'l), a small rubber cap will fit over that.
If you want to save a trip, a piece of fuel line type hose with a smear of "sensor safe" rtv silicone placed over the nipple.
Then into the end of the hose turn in a bolt which fits tight...smear the threads with rtv.
