o7 ultra classic missing

we need some help on this one, 07 ultra classic with 50000 miles i found a 2013 103 engine that i bought to install in the 07 instead of having the top end work since this engine only has 1600 miles on it. i know all about the engine and where it came from. A man that has worked on harleys all his life installed it and put some upgraded cams in it while the engine was out. After getting it running it was running very rich it would run you out of his shop and of curse fouling out the spark plugs. By the way we only used the bare engine with all the 07 sensors and intake and injectors. He's had a vance and hines fuel pack on it and off makes no differance. what ever has changed it seems to be doing better, how ever with the 4th set of new champion spark plugs, it starts and idles fine but accelrate and it starts missing and 1 cylinder dies out and is setting different codes all with out the fuel pack on it. Thursday it set a tssm for security system which this bike dosent have. Today po132 frt o2. p1353,p1356 no combustion on either cylinder, po502 speed sensor, clear codes and restart, still missing and sets only code p1353 no combustion frt cyl . We installed an inline inclosed spark tester and ran it, we never did see either cylinder lose fire. He is losed on what to do next. He sems to be fine on the mechanical part of the bikes but the computer system is out of his league . Any help i could give him before i load it up and take to the dealer would be appreciate. thanks
