Dropped the bike off at the dealer Thursday afternoon. They were pretty backed up and told me they won't be able to check it out until Tuesday morning, so still waiting. I will be sure to update here when I get some news.
So it's be over a month and it is STILL HAVING THE ISSUE. So since my last post I've had my bike at 2 dealerships and 1 indy shop and they still haven't found the issue.. though every time the do something on it they said it is fixed.
Work so far done:
-New gas w/ 360
-New spark plugs
-All new sensors
-New exhaust gaskets
-New oil
-New oil pan
-New throttle body
-and last but not least a Power Commander V
And the bike is running the same as it was a month ago!! So frustrating.. next things to be tried are new slip-ons (because I have cheap straight pipes) and a new air filter, with a new map.

Man I got in this loop with my 07. Honestly all it took was finding a tech that knew what the hell they were doing. I did go through a bunch of people before a Harley Master tech said man this is not a big deal. For me and my bike which is not your bike he reflashed the ECM with the proper download and I didn't see the issue again. I am not saying your issue is an improperly flashed ECM, you just need to find a tech that really knows what they are doing. Right now you have a bunch of idiots throwing expensive parts at the problem.

Anybody know a master tech in southern cali? Inland empire to be more exact.
I see absolutely nothing regarding fuel, a check of the filter, filter housing, high pressure fuel line leak in the tank, gummed up sock, low fuel pressure. Has anyone even checked fuel pump pressure?
How do you present your problem to the various shops? Do you just say it is running badly or do you give each shop the benefit of what the others have checked so far? If each shop just repeats what the others have done, finding the fix may take a very long time....and a lot of money.
My bike sat for about a week and now it is sputtering at about 3000 rpms in every gear and has a lot of decel pops. My bike has about 12500 miles on it and i just changed all the oil about 2000 miles ago.
I installed the kury hypercharger about a month ago and it has been riding fine until now. Could this be happening because my bike has not been tuned?? Really don't want to have to take it to the stealership, any help please?
If it idles good and up to that 3k you spoke of, it tells me you may have a fuel starvation problem, i.e. Clogged filter, pin hole in fuel line, bad pump, or pressure regulator problem. I didn't read that those wrenches checked or changed any of that stuff. Makes me wonder how many of these mechanics got their licenses at Disneyland. A fuel pressure and volume check could well give you the answer to your problem, or eliminate the mechanical portion of the fuel system, at least. I would also think your electrical connections are probably ok too because if the cons were the prob, you won't be getting the prob at just 3k, but at all different times and Rpms. Not terribly familiar with injected bikes but I would think they are similar to cars and that is how I would go about finding a resolution to this issue.you didn't give the year of the bike, so I'm assuming it's injected. Let us know when you get her fixed. Knowing helps all of us.

I gave a full break down of what's happening and what's been done to each of them and none have checked anything fuel related. When I take it back in I'm going have them check everything you guys are suggesting.
