04 FLHRSI with SE 95", heads, 257 cam, intake and D&D 2-1. Did a 300 mile ride Saturday and the bike ran great, but the CEL kept coming on when climbing gradual hills. I pulled the code when I got home and it was a P1356, rear cylinder misfire. I did not feel any miss, the power was smooth and strong, normally a miss is very evident on a twin. The light comes on pulling a hill or accelerating, usually over 55mph. I pulled the plug out and checked it, cleaned some of the anti-seize off and made sure the boot was connected good, still getting the light. Got screamin eagle plugs in it. The bike seems to have a pretty good tune on it, has some decal pop, but not very loud, I assume some of that may be from the cam overlap. Any ideas?
I've been dealing with the same thing. Changed the plugs with no luck.waiting on wires to show up to replace them. In the mean time,I found out my battery was getting weak. Haven't had the code since I replaced it.
Stay with stock HD plugs and wires. Some may swear by other brands but any GOOD tuner or builder will only recommend oem ones, theres a reason for this and the resistance values are correct with OEM.

Well I did the in tank lines preemptively, I have a big ride tomorrow and didn't want to be wondering the whole time. Need to go test ride, but here's hoping!
