I've got good news though, it seems to be working now... although I can;t really say why.
I did rename the drive in the hopes that it would think it was new and start fresh, and I also allowed windows to "Scan & Repair" it so I think either or both of those caused the bike to think it was a different drive. I just ran out of a quick break and it came up Reading..." as I expected but after about a second or two it started playing a song, when that song finished it played the next song. After only a few minutes it seems to have finished cataloging everything and I was able to shuffle my songs and it seems to be playing correctly now.
Getting my phone to work may not be so easy though, I would like it to work but the USb drive will stay plugged in the majority of the time anyway. At this point I don't plan on taking it out unless I need to charge my phone.

I had a problem with my songs randomly switching. Also when I would play the radio it would switch to USB and then back to radio. Since the radio was also switching I thought it was a loose wire or handlebar control issue. Then I remembered it started when I switched thumb drives. Got rid of that drive and everything is working again. It evidently is picky and didn't like the new thumb drive I was using. So yes it seems like there are still some bugs with the usb media connection.
Guess I'm breaking new ground here, it sounds like I hold the record for largest music library on a Harley Anyway it seems like getting it to re-register was the key to making the drive work, and see how quickly it got through everything once it did I don't see any reason my phone should take much longer (there is actually less music on it, slightly) Is anybody using their successfully with the current IOS release (9.3.2) and/ or an iphone 6s+ I can rename the phone but I don't know it that would make any difference, or mess up all the other things I use it with?
Sounds like 16GB is probably close to the limit then, how many songs do you have?
I have a 128 Gig thumb drive formatted as Fat32. Mine (4.3 Boom) didn't seem to like anything other than a Fat32 format. Windows won't format anything over 32 Gig in Fat32, so I had to use a free-ware formatting program. I loaded it up with MP3 files in folders, each folder being an album or collection of songs. It took a few minutes to read it when I plugged it in the first time, but now it is instantaneous.
21,255 tunes...1,520 folders...119 GB. About all I listen to is Led Zeppelin, though.

Coincidentally when I started on this endeavour I had only copied a few albums onto the drive in order to test it and the only song it would play was the one that wasn't in a folder. I assumed it just wouldn't read subdirectories... but I'm not reorganizing everything now.
I don't suppose you have any insight into interfacing with my iphone? Obviously now I know I don't have to many songs, I guess I'll just have to plug it in again and see what happens. Maybe it got over the poo brain.

I guess I was just lucky cuz I store all our music in folders under one directory, but no subdirectories or sub-folders. Not a real efficient method if one is searching for a tune or album in the computer, but it works OK for me. My first attempt at loading up the thumb drive with all the music as you see in the screenshot worked right away...after I figured out the Fat32 thing, that is.

I'm completely unfamiliar with iPhones/Apple equipment. I have an Android phone of some sort, but I have no idea which one. My wife periodically takes mine in and gets a new one for me when it's time to renew the contract. "Here's your new phone!" Then I spend a month trying to figure out how to make a call or send a text message. I'm not a big tech guy so I've never attempted to hook it up to the bike. I don't store any music on the phone anyway. Sorry. ,
