Default Auto tune and pipe change

Forgive me if this is a dumb question. Currently I have true duals with a power commander 5 with auto tune. If I would change to a 2-1 pipe, would it just be a matter of plugging in and letting the auto tune work to tune to my existing target AFRs, or would the 2-1 have different preferences, if you will, for AFR?
Related question: is a Dragula too much pipe for my 88 inch motor with HQ-0034 cams, stock heads and stock compression?

I would get the base map for the new pipe setup to get a good start then let the AT do its job then save the new trims

Yes the auto tune will get you where you need to be. The more sessions you do, the better it will be.

I guess to clarify the question; I know the end result of the tuning will be different values as far as the actual fuel tables are concerned. But what I'm wondering is if the ideal AFR targets for auto tune would stay the same when changing pipes. For example, if my ideal AFR at 3000 rpm and 40%throttle is 13.6:1 based on my cams with true duals, would that still be the ideal target with a 2-1. When I initially got my map from Fuelmoto, the AFR targets were a bit on the rich side. I played around with the targets a little bit via trial and error based on some info I found on here. I have it dialed in pretty well now, and I'm wondering if I would be starting that process over with a pipe change.

You got your map from Fuelmoto. How about asking them for an appropriate map for your new setup?

Well, I would if I did actually end up buying a new pipe. At this point I'm just trying to figure out how much of that trial and error tweaking would need to be done, and if it be worth the trouble.

Auto tune does not tune or change values in your air/fuel table. It changes the VE tables. Long story short. The ve tables are how the ecu calculates how much fuel to spray in per volume of air to achieve the a/f ratio that the AF table is calling for. Only a good tuner can set the AF table to correct values. Thats why you need a good base map before auto tuning. Since all you are doing is changing exhaust, your AF table need not be changed. Auto tune will correct the VE tables to match the new air flow of the new exhaust to bring actuall AF ratios back in line with what the AF table is calling for.
