that happened to my '02 Ultra. code was P0261, front injector open/low. miss was very intermittent but very noticeable when it happened. engine light would come on for a bit and then go out but stored in the code history. you can test it when it's idling by pulling on the injector wire leads to see if it will miss. feel along the wire for a narrow spot, or a spot where the wire flexes easier. if it turns out to be the problem, the plug and pigtail are available from GM for a lot cheaper than from HD.
My 03 did the same thing. Started off as an intermittent slight miss at steady speeds and gradually got worse. I didn't get a check engine light until it got really bad. I used a Delco pigtail I got through NAPA. Cheap, easy fix.
Replaced both fuel injector plugs and spark plug wires today. Like riding a different bike! Didn't realize how bad it was running till now. Brothers, thanks for all the help!

You probably already know this , but with a bike that age, and that mileage, I would pull the cam cover ,and at least check the tensioners, they have been known to fail at your mileage, and up. It gets real spendy to not do this.
I just had all that done to my last bike this Spring! New sprockets, chains, cams, bearings and dual hydraulic tensioners. I'll bet I didn't have over a hundred miles on them when it was totaled!

OkieBill, I have the same bike! No hesitation, Just running about 1500rpm no load in second, you can really feel the miss. Otherwise it seems to run fine. At highway speeds you would never know it's there.

Is this something you can feel and hear? Or is it just t he feeling of a miss? I ask because I had an 04 Electra Glide that I thought had developed a miss but when it happened I couldn't hear the engine stutter or miss but I felt the shake.
Turns out I had a broken fairing bracket, which was a common problem with those years. Every now and then the fairing would give a little shake and I thought the engine was missing. I replaced the fairing bracket and no more "miss".

great to hear man! I chased that miss for 2 years, had it looked over by indy mechanics, scoured the internet for similar problems, posted on every HD forum I could sign up to and got a million different suggestions as to the problem. bit the bullet and took it to an HD dealership and put on the dyno to try and replicate the miss but they couldn't find anything! spent a couple grand trying to fix it before speaking to an instructor from the local college that taught the HD mechanics course and he got me going in the right direction, showed me which pins in the ECM went to the injectors and had me test them for continuity. bingo! all for a damn $13 dollar pigtail and less than an hour to repair.
I could FEEL and HEAR it. Bike would almost buck when lugging at low rpm. Like 25 mph in second or third gear. At higher rpm I didn't notice it as much.
