Rebuilt primary now I can't shift into 2nd, sometimes?

Feeling like “kicking a brick wall” gets me. If it slips into first seemingly normal, and feels a normal disengagement out of first, and you can find neutral easy enough, I would think your clutch adjustment should allow you to pull up (toe) to second, or push down (heel). This sounds lame, and you can slap me, but by any chance is your heel shifter a wee bit too low?
If everything visually mechanically checks out, then like nutsandbolts said, “time to go back and check your work” at the clutch.

Disconnect the linkage and shift the lever at the transmission. If that works and you can now go through the gears, the problem is down at the foot shifter. If it still won't go into 2nd or any other upshift, the problem is from this point up. As I recall, you can adjust the pawl for shifting through the primary (a centering screw?) You may have accidentally adjusted this thinking it was a screw/bolt that needed to be removed.
