I guess the first question I would ask is how many inches is it going to take for her to see over your head? If you're 6'2" and she's 4'10", I think you're SOL.
You could just let her drive. You could probably get your seat .modified to lower you and raise her? You'd think 3 inches would be easy enough...one down in front for you and two up in the back for her??? Don't forget raising her up will change where the backrest hits her back.

Mean City Cycles may be your best choice if you actually want to mod the seat like SB mentioned above. I would think it will take a new skin on the seat to do so, which they can do. Good time to get it comfort modded at the same time.
Personally, I would be worried about adding anything (like a pad or pillow or telephone book) on top of the seat for her. I think it would make her unstable (balance wise) in the seat.
Also, if she is short, will raising her up that much create any problems with her feet placement on the passenger boards.

As mentioned. A new or remodeled seat is going to be your best bet. So many seats to choose from I am sure you can find one that will lower you and lift her at the same time. A ProPad or Air Hawk seat cushion for her might help too if you are looking to keep your seat.
I have a similar issue but my wife has just learned to live with it. On rare occasions I will ride without a helmet and she loves it. She can see around and over my head so much better. When I wear my helmet, she can't see. Maybe I need to look for a thinner helmet?
