So if you hear this noise, do they consider the tensioners under warranty? If so, is it possible to pay the difference to have the upgrade done (99-05 upgraded to 06-later configuration) or even gear driven cams?

The inner primary bearing may be bad. This seems to be a weak point on Touring bikes. This is the bearing the transmission mainshaft goes through the case at, into the clutch pack.

Sounds to me like the chain is too tight. I put the auto primary chain adjuster on my bike and it made that noise for a long time. It went away with some miles but I think next time I am in there I am going back to the old one. Don't know but mine is okay now and I guess if it ain't broke......
